restating the problem to see if I understand it...

leaving aside the LVS part, you have /home/app/user1 ... /home/app/user4000

this setup has exceeded some limit (that you don't reveal) and you need to subdivide. Presumably you have reached a limit in the number of subdirectories in /home/app/?

Would another filesystem help? (XFS, JFS?)

but i can not change the users URLs
ie www.mydomain.com/user1 and www.mydomain.com/user2

it's been a while since I looked at the apache config files, probably best if I kept quiet here
